Aptamer sequences
Description
In our project Apt4UTI we have generated a library of 500 aptamer sequences which will be utilized in the subsequent rounds of the ligand based SELEX , to select for the best aptamer candidates that will show highest affinity towards FimH1 and FimH2 . This library is characterized by the presence of 40 random nucleotides in between flanked by a common known 5’ and 3’ sequences on both sides which will act as the primer binding sites . These known sequences were added so that the selected aptamer sequences can be subjected to PCR amplification in the positive selection rounds of SELEX technique .
The aptamer sequences were generated using python with the help of Jupyter Notebook.
Here in the 40 random nucleotide sequence a ratio of 3:2:2:3 is followed between A:T:G:C.
The Forward primer sequence is - 5’- GTCTATATGATCTGTAACAC-3'
The Reverse primer sequence is - 5’- CCAGCAGTGAGTCATCAGAT-3’
Usage
The plan is to use this library to carry out multiple round of SELEX techniques to get a suitable nucleotide sequence that will effectively bind to our targeted protein i.e. FimH1 and FimH2.
