The Hy5

Our previous experimental sequence was a BBa_J100444 (parts.igem.org/Part:BBa_J100444), however it did not produce scarlet fluorescence. Our group mutated one base of the original B21 RBS sequence. The fifth base of the RBS sequence was changed from a G to a C in order to close the hydrogen bonds (C-G) in the "ladder" of the B21 structure that is not present (G G). We put this sequence in the mFold and found that the Gibb's free energy became more negative (-4.30 kj/mol), meaning that the molecule is more stable. It is predicted that the increased stability of this molecule will increase ribosome affinity and therefore, increase scarlet fluorescence in comparison to the fluorescence that B21 produces.
