Design Notes
The actual sequence of 8-17 substrate strand is dCdAdGdTdTdAdCdAdTdTdCdT/i6FAM-dT/dCdTdAdTAdGdGdAdAdGdAdTdGdAdT/BHQ1 ("d" means the base after it is a DNA base). FAM is the fluorophore and BHQ1 is the fluorescence quencher. The FAM fluorophore is designed on the left of the cleavage site, while the BHQ1 fluorescence quencher is designed on the right of the cleavage site. The sequence of BBa_K3696002 is artificially designed. We adopted the sequence from the article "A hybridization-triggered DNAzyme cascade assay for enzyme-free amplified fluorescence detection of nucleic acid" and synthesized the part accordingly.
