Just a suggestion... It would be very helpful if you could annotate the Cap protein, AraC protein and RNA polymerase binding sites in the I13458 sequence. Lee et al, PNAS 1981 had identified these binding sites via DNA foot printing analysis.

Cap protein binds to 10-35 on the plus strand (+), 1-30 on the minus strand (-)

The RNA polymerase binding site is 1017-1086 (+), 1017-1079 (-)

The A-site (AraC binding site) is nested inside of the polymerase site at 1043-1086 (+), 1045-1083 (-)

A remnant of the B-site from the pBad promoter is located in the last four bases on the minus strand.
